There is no statement saying "separation of church and state", that is just a shorthand we like to quote
The constitution says we shall not establish religion. Nothing in the constitution can be interpreted to mean we should apply religious beliefs when establishing laws. Instead we should try to establish laws based on empirical evidence that those laws make sense. In this case there is empirical evidence that same sex marriage is just as healthy for all (including children), poses no threat to anyone, therefore we should allow it. If you don't like it you don't actually have to engage in an LGBT "lifestyle", that's up to you... freedom is the overarching principle here.
